ABSTRACT This paper analyzes the scalability of the parallel implementation of pairwise similarity measures for gene comparison in ortholog gene detection. This analysis is carried out by using metrics such as speedup and efficiency that are calculated for all vs all alignment and physicochemical profile comparisons. The experiments with a dataset of two genomes show an improvement in the execution time of the parallel implementations. However, scalability continues to be a goal for further implementations.
